I know Bowling For Soup covered "Hit Me Baby One More Time" by Britney, and that was a great cover. But Type O Negative? Dude, I gotta find that! To hear Peter Steele cover Britney... cool.
I love covers and remixes and get my hands on as many as possible.
Yellowcard did an awesome cover of Michelle Branch's "Everywhere".
A great CD collection of goth covers was "Gothic Vampires From Hell & Covered in Goth". I highly recommend it.
Lastly, I enjoyed Jennifer Saunders' cover of "Holding Out for a Hero" on the Shrek 2 Soundtrack. If you saw the movie, this is the song the Fairy Godmother sings near the end. It was hilarious to see it, but the song itself is amazing.

Overall, my favorite cover would probably be my mom's band covering Free Bird.

As for something anyone else here might have heard.... I'm rather fond of Manson's cover of Five to One by The Doors.
Currently I'd have to say my least favorite cover is AFI attempting to cover NIN's Head Like a Hole.
I'd really like to know what in the hell they were thinking trying to do anything outside of this new-age pop-"punk" genre that is nothing more then reincarnations of BSB and Nsync that have decided that punk and "goth" is cool and different, and they want to be different just like everyone else. Then all their friends want to be different just like them. And then they to and try to cover a song with some actual depth to it. Not to mention it just sounds whiney. Granted, Pretty Hate Machine was far from NIN's best album, but it's still far more intricate then all this mass-produced pop bullshit that passes off as music. Sorry.
Technically one of the best cover version I've heard so far is from Lacrimosa, The phantom of the opera.. marvellous considering how difficult it is to capture its atmosphere.. the worst cover so far? nightwish's cover of the phantom of the opera BLEHHH!!!

The Beatles/John Lennon (anyone who covers Imagine has a special place in Hell reserved for them)
David Bowie (hello kurt cobain, bahaus??? you are sooooooo NOT the Bowie!)

Morbid Dleight- I agree with you on that Marilyn Manson cover, and I must have been one of the hardest to impress, considering that my mum has had me listening to the Eurythmics version since I was conceived. :-P
I think the worst covers I have heard was when an old british pop band called Five (bet you cant guess how many members there where) covered Queen's "We Will Rock You" and of course Atomic Kitten ripping off the bangles... not only is british mainstream pop unimaginative, but its destructive too.
